When files are deleted/renamed, they are not always deleted from the working directories. There needs to be something that will clean up the working directories so that only those files registered in PW remain.
Looking for something that looks in local directories and reads the files that exist. If the file is not registered with PW, then it deletes it. This could be done with a "clean up" option on right click of folder (with option for sub-folders) or possibly some in the managed workspace loading that looks at variable with folder wildcards, and verifies that extra files are not there. This has been mostly an issue with .xml, .cfg, etc. type files.
There is an existing enhancement request to provide some automation around controlling the working directory. Something along the lines of purging based on time or file size. Would that match what you are looking for here?
